The nicest by far was the Fairmont Waterfront, directly across the street from Canada Place, it's also the most expensive of the 4. The best value and location overall was the Sandman Suites on Davies.
We lived in Seattle for four years and sadly never made it to Vancouver. We did a lot of hiking, camping, rain forest, zoo, skiing, Ballard locks and the such as the kids were growing up. We need to find time for Vancouver but not this trip.

Vancouver Hotels: The Fairmont Waterfront Luxury Hotel in Vancouver, BC
Fairmont Waterfront Vancouver
Think there must be a computer glitch for them ... showing the rooms at $9999 per night. A bit more expensive than I had planned ... LOL
I input for this September to see if I could at least get rates ... it shows starting at $289 a night.
Probably a bit too early to book. Westin has their bookings that far out, I had check on the one close to Stanley Park.
This information is from Carol (met her on the Mariner Cruise). She lives in Vancouver:
I've heard that the Best Western Downtown is ok, and is reasonable. (DO NOT stay at the Best Western Chateau Granville)!! There is a White Spot restaurant in or right by the hotel - a Vancouver tradition with reasonable prices.
Stay away from the Granville St. area - very noisy entertainment district. I usually recommend that people stay west of Howe St., although the Hampton Inn and Suites isn't bad. If you can Priceline a place in the West End - so much the better!
At least with the Best Western Downtown, you are close to the little boat that will take you across False Creek to Granville Island. It is located at the bottom of Burrard St. near your hotel, near the Aquatic Centre.
Mary, another option is the Sylvia hotel which is an older property but in a fantastic location, almost next door to Stanley Park and facing English Bay. Quite reasonable rates. The Sandman on Davie is also a good one; also the Listel on Robson, and Rosedale Suites at the other end of Robson.
I used to book visiting execs into some of these hotels, which are cheaper than the ones near the cruiseship terminal. And the BW that Carol recommended is also a good one. You could also try Priceline, people have been getting good deals on the Westin Bayshore.
Vancouver in September is great, the weather is usually warm, nothing special going on and the kids have gone back to school!
Would love to spend at least one full day if not two in Vancouver, but time and $ will determine what we actually end up doing. Worse case scenario is that we get off the ship and fly home. Even that would be OK ... the cruise is the most important facet.
