I don't know this for a fact, but my guess would be is the sailing time from Florida to Puerto Rico or any other stop on the route.

Also Ships have to secure the dock times, first booked, first docked!! In a hurricane when ships have to change an entire itinerary, you will see ships all anchored off shore.

I suspect that it is a combination of when the ships can get there and what the Port Authority of San Juan has available that determines when ships arrive. The San Juan government may feel that it is more profitable to have visitors come in the afternoon. In San Juan, there is a lot of night life and if you are there later in the day, you get to take advantage of that.

All the above-mentioned reasons are valid and there are probably a few more but I can tell you that if you visit San Juan at 3 pm.
1. the fort is still open till 5 pm
2. go to the cathedral and take a walk outside the city walls
You probably saw them as your ship was getting in
3. The city hall building on San Francisco street is open
4. stores start to closed at 5 pm but with a ship in port some will stay open till 9 pm, so you wont miss any serious shopping time.
5. but for those of you who like a nice sunset , walk up to the El Morro Fort.
It is something that you will never forget.
If your thinking of asking the little lady to married you,
ask her near the fort when the sun is setting

Infact say it in Spanish, "te quieres casar conmigo"
I would have to say that one of the major reasons a ship has scheduled its arrival and departure late in the day San Juan may be due because many of the incoming guests are flying in from the United States. This gives them time to fly in and get to the port.

Oops I misunderstood the question. I thought the OP was questioing why the ships in San Juan timed their debarkation and embarkation late in the afternoon .

To Annie ...to tour operators in San Juan, ships coming in late have created a problem. They can not do horseback riding, night kayaking at the bio bay, rain forest, trips to the colonial city of Ponce, the caverns, the observatory and snorkeling.
So my recommendation is a guided ywo hour old san Juan walking tour, where at the end you will be able to do much more on your own.
For those of you docking late on a Tuesday, go to San Cristobal Fort and take advantage of the folkloric show. For the same three dollar p/p entrance fee you see both. This is only on Tuesdays.
