Going to San Juan St Thomas and Tortola but I was thinking about on the way to San Juan.

I think you should be fine on your cruise in Oct. Thanks to all the navigation equipment, once you leave port, they do everything they can to make sure you have the best weather possible. Keep in mind, this might mean that they change your itinerary to do that. Since you are at the tail end of hurricane season, there is always the possibility that a storm wil crop up along your projected path, and the ship will have to be diverted - but it will be to wherever there is good weather.
