The Jet Ski excursion is a 'guided' activity. They all go in a line behind a tour guide, and stay well away from the snorkeling area.

I have snorkeled at CocoCay ten or twelve times, and have never even seen the Jet Skiiers come anywhere near the snorkeling area.
